What comes, when it comes, will be what it is. I've used this phrase, and for me it generally does mean acceptance of or resignation to, a situation that can't be changed. Use it as regarding a bad, uncomfortable or unpleasant situation. It would be a situation that I can't explain why it happened, or I can't explain what good could come from it. "It is what it is" has the same meaning as" that's life"
